The same Muslim League had strongly raised the demand for a separate country of Muslims and after partition, the Indian Union Muslim League (IUML) was established in March 1948 to keep the feelings and intentions of the All India Muslim League (AIML) alive in independent India. Even, he actively participated in the first president of the Indian Union Muslim League (IUML). Not only this, Muhammad Ismail was a supporter of partition and the creation of a separate country for Muslims.

According to the Justice Thomas P Joseph Commission report, the Indian Union Muslim League (IUML) was also involved in planning and executing the Marad massacre in Kerala in 2003. The Justice Joseph Commission report had termed the Marad massacre as a "communal conspiracy by Islamic fundamentalists and terrorist organisations". In this massacre, fishermen sitting on the banks of Marad beach and devotees returning from a nearby temple were attacked by a mob of fundamentalists with weapons like swords, knives, etc. In which 8 innocent Hindu fishermen were killed and 16 Hindus including 2 women were seriously injured. It was found to be the complicity of CPM, PFI and IUML. Police had found 90 crude bombs and 40 knives inside the Juma Masjid at that time. Simultaneously, in the year 2017, the CBI had registered a new FIR while investigating the case of violence against IUML leaders. In the investigation of this case, PP Moideen Koya and Moin Haji of the Indian Union Muslim League (IUML), described as secular by Rahul Gandhi, were found to be involved in funding, conspiring for the riots.
